The alternator harness you speak of is really the Engine Harness. It is pretty straight forward. In stock form the attached fuse box gets power directly from the battery. It also gives power to the larger fuse box mounted to the drivers strut tower with a thick cable. Behind the headlight will be two flat black male plugs. They plug into the bottom of the smaller fuse box. From there, the harness runs along the drivers frame rail and back to the starter. From there, each plug that branches off the harness should begin to line up with its respective location.

8 gauge wire with a square grey plug - These go to the nut and the female plug on the alternator.

Single wire plug - Brown & white wire - this is the coolant disconnect and it plugs into the emissions harness.

Single wire plug - Blue wire - this wire plugs to the oil level sensor coming from the bottom of the oil pan.

Single wire plug - Blue with white stripe - This plugs into the PS pump

Single wire plug - Black with red stripe - This plugs into the AC compressor

Further down you will see a grey plug - This plugs into the Coil harness

Single wire plug - Plugs into the oil pressure sensor beside the oil filter

At the end you will see a 8 gauge thick wire with a single wire plug with it. These are foe the starter and solenoid.

There is also a large ground that runs through this harness. It is designed to connect from the engine to the battery. You can keep it in the harness or run your own grounding wire.

I will add that the FSM shows this entire wiring scheme in detail.
