I heard that the haltech doesn't get along very well with the stock twins. I'd recommend saving a lot of trouble and doing the nonsequential conversion.

Reason I wanted to go with that motor is its only a few hundred more, plus its a newer model motor, thinking maybe it would be better than getting a FC3s T2 motor from a 91

But if the stock twins wont work, i might as well go to the 13bt...

I think it would be more worth your time/money not to mess with stock twins at all.
