Engine cranks but doesn't start + electricity

Engine cranks but doesn't start + electricity
Mazda RX-7 FD3S '96
A while back I didn't remove the battery and hit the alternator post with the upper intake manifold and it caused a flash. After that happened I decided to stop working on the engine for a while. I resumed my works today which are now finished! (yay).
So my first thing was to start the car and I noticed that nothing electricity related (interior/dash lights, airco, power windows, blinkers etc...) worked, except for the headlights and the wipers. So I called a local dealer and he told me that it's probably cause the car has been standing still for a while and that the battery is low on power. He also said it wouldn't be a problem if I started it.
That being said, I go back in my garage and try to start the engine. The engine cranks but the engine itself doesn't turn on, it keeps cranking.
My guess is that it's either a dead ECU or I've blown alot of fuses at a time. But I just wanna hear you what you think it is.
