charging problems after short with fans

I have an inbay I/C and I built a metal shroud around it which leads to the front bumber for a mach up so I could make one out of fiberglass(for the very reason of what happened). The shroud ended up cutting into my fan wires where they meet the fuse box near the front bumper. After this my fans wouldnt work or my car wouldnt start unless it was directly charging( I have the fan switch mod just fyi so all i have to do is flip the switch to see if they work). So after finding out that my fans werent working cuz of a blown fuse, I am still having problems with the car starting. I just replaced the battery ( I am using a motorcylce battery from wal mart that equals the ca's and volts of the mini PC680 or whatever it is, it has worked fine for a while) Anyway, I am still having problems with starting the car. I can get it started from a jump, it runs perfectly. I can drive down the road with lights on, radio full blast, fans on, all extra gauges on, and it runs perfectly, so I figured that that kind of rules out the alternator. I thought about it being the battery, but it worked great for quite a while and I replaced it after this happened, so I ruled that out too. I guess that I am going to go get the alternator checked anyway tomorow. Does anyone else have any suggestions as to what could be the problem?. Could it have been that my battery was not a good choice and it was a fluke that it worked for that long? Or does it sound like an electrical problem somewhere else? I have check the fuses, they look good, my fans work fine again, the runs good when its started, I just can figure out why my battery isnt charging. thanks.
