Bad idle during turbo timer shut down

Bad idle during turbo timer shut down
Hi guys,
I have this weird problem. When ever I shut down my car (await for the turbo timer to count down) my idle would be lumpy (goes up and down) and sometimes would die off. BUT, if I insert the key in and turn into ON position, everything would be fine. Why is it so?

I think it has something to do with the voltage. I did a voltage test and when the idle is lumpy (up and down), my voltage will go up and down too. Will be between 12v+ ~ 13v+. It has never happen before until my throttle body was service.
By the way, I'm running 55 amp battery. Is that sufficient?
