vibrating issue

ok so i just installed a used transmission in my car things i did was replace the rear main seal, resurface the flywheel new stage 3 xtd clutch ( i heard they sucked but got it for free) new pilot bearing and new pilot bearing seal. (the seal got a little bent on installation but not too much) i dint want to wait 3 days for another seal so i just left that one in. i feel the car vibrating alot after 2000 rpm while driving and while stoped even when i press the clutch it vibrates. i havent gone past 4000 rpm because im scared. any ideas what might be causing the vibration?
