i recently bought a used trans for my 87 na s4. the trans came off of an 88 na s4, the trans case is different looking but it looks like the bolt holes line up. can anyone verify if this is ok to use

If both trans have non removable bell housings then probably. But you have to use the cross member that came with it.

Pictures would be best.

All NA transmissions are interchangeable, and in your case the same series doesn't require a crossmember swap either. There are some variations in the case design that I've seen, but internally they'll be the same. The bell housing bolt pattern is the same for all FC transmissions.
