SC Timing issue

I have been working on this timing issue for a little while now and I am not having any luck...looking for some pointers.

When I put the timing gun on Trailing 2 coil, I am getting a reading, but I can't even find the timing mark. Timing is just off as well, engine is fully warmed and very close to 1000rpms. for some reason the trailing timing is very close to the leading timing. I have very close to new plugs, BUR9EQ's and 7EQ's, Magnecor Racing spark plug wires, Checked the CAS resistances between Ne1 and Ne 2 as well as the other points, Checked the Resistance for every coil and they were all the same resistance and to spec. I did just get the rtek 1.8 installed by pocketlogger and it has run fine. I got on it real hard though one night and it has been misfiring since. Car holds an idle, but misfires, it feels fine under load, it did blow off a vacuum cap, but of course i put it back on.

I have the diagnostic lights hookup and its throwing a 3 short lights which is something for the CAS but not even sure where to start looking for this.

lower the idle right near 750 when checking timing. also, there's really no point in checking trailing timing. if the leading is correct the trailing is correct.
