If possible, grab a matched set from a known good car and see if the combo MC and booster is where the trouble lies.
All of these parts have come from S4 N/A.

I was wrong, I actually had to adjust the pushrod much further out than it had been in order to get the clearance down.

At the shop, we actually put a ball bearing in the master cylinder hole to get the clearance down without running out of threads. Not that it helped the pedal feel...

Still sounds to me as though there is a mechanical, as opposed to hydraulic, problem at the root of this.

You shouldn't have to add a ball bearing to take up slack.

I ran into a similar situation when I swapped a later model booster into my 240Z...this was five or so years ago so I don't remember the exact problem, but I do remember having to get creative mixing the actuator rods to get things right.

I've been wrong before, though.

A rebuilt brake booster fixed the pedal feel! I had a foot-gasm after I installed it.

I've got a wilwood proportioning valve on the way to fix the bias issue. I found an excellent write up on installing it on flyinmiata.com ... the brake systems are very similar.
