the s5 motor has a different harness than the s4 cars.

Yes. The blocks are the same.

You will have to swap front covers. (do a search for more info)

When I put the S5 motor in my S4, I kept the S5 motor intact (that is, I used the S5 manifolds and all the accessories). I had to change a couple connectors, but all in all it was easy. You would also need an RMP switch to activate the VDI and 5&6th ports (I just wired mine open).

Use the s4 front cover, and s4 manifolds/etc. Wiring them open is a bad idea, since you lose what little low-end torque the car has. Or you can keep the s5 intakes, and just change the few discrepencies (tps, bac, etc) to fit. It's easiest just to swap to all s4. Use the s5 flywheel! They are not interchangable!

The clutches are the same, regardless of series. Only difference is between the N/A and the TII
