Parts compatibility: auto->manual conversion

Ok so i'm gearing up to convert my 89 FC NA Automatic coupe into a S5 turbo manual. I have the S5 turbo motor, transmission, ecu, and related harness's. I know i Need the Turbo rear end, Turbo driveshaft, and clutch equipment. My question is are these items compatible if i pull them from an 88 T2 Manual Convertible and try to put them into my 89 coupe. Looking for bolt on changes but it seems all junkyards in my surrounding area only have auto's or s4 convertibles. second question the pedal assembly i have looked at the one currently in my Auto and it appears the assembly itself has the holes cut ect for the clutch but the bar holding the pedals on doesn't extend all the way out. So Do i need an Entire pedal assembly or is it possible to just pull the pedals by removing that bar and putting the bar and pedals into mine that has the appropriate length. 3rd question My NA motor seems to have a very slight tremble at 3000 and 6000 rpms. i am out of ideas on it. just trying to figure it out before i package the motor up.

secondary injectors could be clogged. or dirty, lots of things can be the problem from 3k-6k,

Pedals should work fine from a s4 donor car.
