Angry new clutch and tranny makes weird noise!

OK, I just put in an exedy stage 1 clutch. I put it in because my old clutch toast and it made a weird noise when it the car was in nuetral idoling. So i went through and replace the clutch disk, pressure plate, got the flywheel ground, went ahead and replaced teh rear main seal, the pilot bearing and the throughout bearing. I put it all together and it still makes the grinding noise, the clutch works fine, but my check engine light is now on. There was a small ground wire that was on the tranny that i missed when i pulled the tranny out. i looked for like 30 minutes trying to find where it went and couldnt so i just put it back together...??? Does anyone know what the noise could be or why the check engine light is on? All the fluids are new and full. the car runs just fine minus the noise and the light...anyone who knows please get back to me. this porblem is driving me insaine. ive replaced the hole drive train minus this tranny so... all repsonces are helpfull thanks

Check to see the code number, then you'll be able to locate circuit(s) which is the problem. If trans makes no noise while at idle with clutch depressed, but when pedal released noise begins, I would say it's trans bearings.
