Melted harness help

Driving down the highway two of the plastic clips for the ecu harness broke, harness worked out of hangers, melted on header, shorted out, blew motor. Got new engine and trans. Installed. Now when I start the car it misses and backfires. I repaired the harness, tried a new computer, no such luck. I did notice on the new engine that the egr is blocked off. I think I plugged all the vacuum lines necessary. Also is premix, so I made a block off for omp, the injectors, and the vac spider. No longer has the aav or acv (blocked off). Ports wired open, dashpots removed, vac line plugged. What could be the problem? I did notice a nice whack on top of the cas (cover was dented in pretty far). Could it be broken now? I'm thinking of changing it anyway and timing the car, but could anything else cause this? Shorted out the pressure sensor? Maybe the resistor pack? How could I check these things? It does start and run (however bad it may be) with ease, just backfires and misses, which leads me to think the afm is still good. Could the fuel pump be running irratically now?
