How bad are these scratches? The irons are very tolerant of scratches and imperfections, and there are proceedures in the Factory and Haynes manuals to make sure they are withing spec.
If they are out of spec, they can generally be lapped. You should send them to a rotary shop to be done, unless you can make a machine shop understand EXACTLY what they need to do. And you want to ONLY remove enough material to bring them into spec.

i'm running factory compression numbers and mine had a couple little scratches... it's rotor housings that make the real difference
like aaroncake said spec them out. i just used a really nice straight edge and a set of feeler guages on mine and did it per a haynes manual.
