Help me diagnose a transmission issue.

In the last 100 miles a squeeking/ rumbling noise started coming from the bellhousing and transmission area. It only makes the noise while engine braking when the rpm's are above 2500. I am replacing the clutch, pressure plate, pilot and throw out bearings next week since my engine is making more torque than the stock can hold. If I push in the clutch or put it in nuetral it just makes a rumbling noise. The sqeeking is loud and pretty discerning. It will also only make the noises after I have been driving for 15-20 minutes and everything has heated up. My theory is transmission input shaft.
