I have an amp in the trunk where the spare tire would be in a coupe, I think she was saying she wanted to install a SUB where the tire is

I wouldn't recommend putting a subwoofer in the spare tire area even if you retained the tire because the spare tire cover will rattle like hell.

Remember, I also have a Mazdaspeed Protege, so rattles and clunks are right in my comfort zone. LOL

I'd be ditching the tire if a sub goes there, I'd never put one under the tire.

You can keep the tire. If you built a trapezoidal enclosure to the right of the tire, youd have at least a cubic foot of enclosure volume.

I've had the faceplate and top panel off to poke around, but it appears the correct wires are deeper in the stereo's innards.

I've married a Blue Tooth unit to the audio input wiring from the stock CD player portion of the head unit, and wired the negative trigger wire to an external switch so I can make the stock head unit think a CD had been pushed in and look to the CD audio input wires for the signal. Now I stream Pandora, etc from my phone into the stock head unit. You could use an A/B double pole double throw switch to create the auxiliary input jack option you're thinking about.
