Both but you should also get a 100 amp fuse for the main fuse before you mess w/the car. One thing you could do though is to test the Green wire in the stop light switch (brake switch). W/meter set to continuity place one meter lead to the Green wire and the other meter lead to ground to see if the meter rings out (mete should not ring out). If meter does ring out then the Green wire is grounded out when it should not and that would explain some things as it relates to the brake lights not working. If the meter does not ring out then please jumper the two wires to force the brake lights to turn on.
Get the correct main fuse and make sure the battery is still strong.
And it might be a very good idea to remove the after market car alarm and try to restore the wiring back to original status.

Any NEW stuff that was added may be effecting the cars wiring if it was improperly installed.
That's the trouble with another person's wiring..what goes to where and why...anyone's guess until a problem arises and needs to be addressed.
* NOTE:the main fuse is bolted in on the sides of the engine bay fuse block.It is installed this way so it doesn't pop out.,using 10mm head short bolts.(it is not just "pullable" like the other fuses in that fuse block)
