I had this exact problem

I bought a S5 style Koyo and tried ti install with my S4 brackets. I could get the brackets to mount, but the way the Koyo sat in them wouldn't let the mounting bracket holes line up with the body mounts.

What I ended up doing is getting a set of S5 brackets off a Pic a Part car. Also had to get the shroud as the mounting holes line up differently than a S4 Shroud.

So, conclusion is, S5 Koyo you need S5 stock mounting brackets and a S5 shroud and it will mount fine into your S4. Otherwise, get a S4 style.Koyo use your original S4 mounting brackets and S4 shroud.
