Angry Damn dealership switched T1 and T2

I just got my '90 TII back from the dealership after having them hunt down a surging and stalling problem after an engine swap. (My friend who did the swap did'nt have the right diagnostic tool.) The idiots took about 3.5 weeks and were never able to completely cure the surging problem( during warmup) and it's now hard to start and is hesitating under high rpm's. I just bought some new sparkplugs before screwing with anything more complicated and I noticed that the idiots switched the T1 and T2 wires. My question is: how concerned do I need to be about any damage? I put about 500 miles on it like this since I was hoping the problem was dirty injectors and some injector cleaner would work it out. Sorry about writing a novel here, any advice would be appreciated.

If it's still running, it's fine.
