you can get a rebuild professionally done for around that price. you can do it yourself for around $1200...this includes gaskets and misc. parts.
Atkins has a Master rebuild kit that is complete and it also comes with the upgraded 3rd gen side seals and springs. i think it is like a grand. definitely go with 2mm seals, they seal better than 3mm. 3mm is only good for extremely high boost situations. I hear great things about Atkins and of course Mazda OEM kits. Do NOT get Rotary Aviation apex seals, yes they are like 7 times stronger than OEM but believe it or not that is bad. they actually scratch the housings all up because they are too stiff when they rotate in the housing. i hope this helps a little.

Correct. To use 3mm seals, the rotors have to be milled. I don't believe they serve a real purpose. The only reasoning I see for 3mm seals is if the rotors are out of spec to fit 2mm seals. As for sealing, I think its the same, but some people feel that 3mm seals give them more room for safety, though I think that room is very minimal

the sky is the limit with a standalone, your pockets would run dry before you bought enough stuff to render the e6x useless. i would say used with harness and sensors around a grand, i run the e6k and its not as new as the e6x but it still works great. the tuning software is free on the haltech site and you will probably need a laptop. a good wideband and some seat time with a lot of advice for tuning or go the easy route and pay someone to do it. the good thing is there are a lot of base maps floating around and also maps for cars that are going to have similar set ups as the one you build and that will get you close, then you just fine tune with a wideband from there. as far as special tools for a rebuild, there are lots of little tricks here and there and some special tools, you cant just press out rotor bearings and press in new ones, using the tool made for this job is necessary. other than that, just knowing where to look and what to look for when the motor is apart to determine what is no longer re-usable. there is a great write up but when you do your first one its nice to have someone helping. good luck and keep the site updated.
