Clutch toubleshooting

So the issue I've got has me a bit befuddled. I hear a squeaking noise whenever I slip the clutch a little ( going uphill and such ) also at high rpm. I heard this noise not too long after putting in an aftermarket clutch and mazdatrix short shifter.

I have heard some people say that these short shifters make a bit of a noise. Could this be the cause?

Since hearing the noise I have pulled the clutch back out, the disc and plate are in good shape, pilot and release bearing have been replaced, also the transmission has undergone a rebuild since then.

I'm starting to second guess myself in that maybe I did not grease the inside of the release bearing properly. Ideas?

Is it filled to the drain plug with lubricant? Because mine made a real bad squeaking/whining noise. I filled it up following the FSM and drove around. It went away.

Haynes manual said that the synchronizes may be worn, or the flywheel is warped. Good luck, I hope this is temporary.

Hmm, the flywheel has been resurfaced. But not using a brake lathe or anything. Im not worried about the synchros as they have been changed along with the rebuild, but I suppose its possible the flywheel could be warped. Thats really the only part in that system that wasent changed.
