Using a brass brush on the intake manifold will not cause rust as its made of aluminum. It can however cause scratches in the aluminum. I would however, remove all parts from both the dynamic chamber and the intake manifold.

For external cleaning, I recommend using red scotchbrite and acid wash. It will leave the aluminum looking new. You can also use simple green andnwater as well and will have great results. For cleaning insode of the the ports, brake cleaner or carb cleaner would work just fine and using a wire brush to remove heavy deposits would be acceptable. You will not see any scratches made from a brass brush. I typically use an old toothbrush with carb cleaner. I'll spray it in and let it soak for a few and then clean with the toothbrush. Rinse, lather, repeat. Inclean the inside first and then more to the outside. I then Rinse the whole manifold with water and blow dry with compressed air.
