The only issue you could encounter, is the aux (5-6) port actuators. The RB header presilencer combo for the GSL-SE has the needed hookup for these ports, but they may not operate quite as quickly, due to the higher flow exhaust. They open from exhaust back-pressure.

Welcome to the forum Steve.

My recommendation is to remove just the Air pump and ACV. Just use the block off plate that is supplied with the Rb header. Other then that, I say leave the rats nest in place and hooked up. The Se is quirky enough on it's own. And there is no need to remove the rats nest on a Se.

Stock injection will not work without this. Even the fuel pump is controled by it.

The actuators are on both left and right sides of the intake manifold. Are you sure when you state put the plate on that you are refeering to the ACV which is in the center of the bottom portion of the intake?

Having the actuators open full time will hurt low-RPM performance, and fuel consumption will rise. But, about 3500+, it oughta fly.
Personally, I am considering a similar setup for my 86 GXL, since it will likely never see the street much. (AutoX & track days, mostly).
