Jacobs FC ignition users?

With my FC2000 I have a slight misfire don't know if that is what it is exactly but it feels like it. Anyway I was wondering if others who have used these products experience the same. I cut the wires on mine to be programmed for a 4 cylinder. Is this correct? Maybe my problem. If I run the stock ignition it runs without the misfire feel. It is extremely noticable when holding the throttle at the same rpms for 10 seconds or so. Just revving from 2k to 8k I don't feel it. Any suggestions would be great.

I have the FC1000 with no probs. TII eng with FC coils on mine..

Do the FC1000 have the programmable loops on them that you have to cut for 4,6, or 8 cylinder applications? Not finding any info on that link about those Gonzz. I hooked up the box according to this setup http://go.mrgasket.com/AskTechResult...ID=1&ID=122814 but it also mentions nothing about the programmable loops.
