SFAC-2 only shows 39% at full throttle...

How do i adjust it so that it reads right?

I assume you did the TPS calibration on the SAFC?

Set the S-AFC to "initialize"
Then power down then power it up.
Then work the throttle full stroke so it can learn the range.
Then reset the maps.

if i initialize it won't i lose all my settings?

Yes - just re-enter them after it learns the ranges.
