Brake bleeding: abs module
In order to bleed the brake system, including the abs pump, does the vehicle have to be hooked up to a scanner to activate the pump? If so will it be able to be done with a power fc installed? The manual doesn't have any information that I could find on this. (I have an fd by the way)

I've never had to bleed the abs pump. It doesn't have its own bleeder. Just bleed the brakes properly in the correct sequence. Start from the caliper farthest from the master cylinder and more to the next farthest, and so on. You should have no problems.

I put banjo fittings with bleed screws in the abs pump just in case, havent used it yet. My brake system has dual masters and will hopefully be up and running soon.

You don't have to do anything special with the ABS pump on the FD. Just bleed as usual.

What if one removes and reinstalls the ABS pump? We have introduced air into the system. Can one get that air out without a total fluid replacement? Will brake cycling get the air to travel out of the pump?
