You absolutely do need to tune by suspension travel. Tune it so that you aren't getting coil bind nor hitting bump stops too hard that you lose suspension effectiveness and therefore grip.

Bump stops should be progressive so that they compress a little bit before going full hard and no longer being able to be compressed - meaning you have no more suspension movement available on that corner and suspension no longer is working. Iirc, bump stop should be full hard before the coil springs become fully compressed.

Ride height should in part be dictated by how much shock travel you have at a given height. You don't set such a low ride height that you are on the bump stops at static ride height. If you need to go lower, then you need different / shorter shocks or suspension or upright changes that would allow the car to sit lower but still have shock and suspension travel.
