Misfire 5-6K RPM WOT & cruise

Ever since I changed engines I have been having a rather consistent misfire for a second in the 5000-6000RPM range when at WOT, and also during a slight uphill while cruising at 60MPH in 5th gear (2700-2800RPM) I will get an inconsistent misfire. I am running an Adaptronic standalone, and I have logged this event, and other than a slight variation in air fuel ratio and RPM, nothing stands out, timing advance and fuel injector pulse width are consistent, there is no change in my timing and fuel mapping at these areas

My old engine was a S4 6-port NA motor, running the same standalone and ignition, my current motor is a S4 TII motor with S5 housings and no turbo, and a street port, the old motor did not have any of these issues. I am running the same 460CC NA injectors as my other motor, but without diffusers in the primary injectors, timing map is about the same, same plugs too. I have changed the plugs, changed the coil dwell, and even changed the leading coil, nothing has made any difference. My next step would be to change the wires, but I am not sure if that would be the issue, I have had bad wires before, and that behaved differently.

Any ideas?

To me that happens to me, when the spark plugs are bad, or the high injectors are not working and I change the resistance, of course I am using powerFC
