Swap finally done...but now questions

so i purchased an 89 GXL automatic for 600 bucks in just about mint condition exception the engine didnt run
but body and interior are super clean
couple grand and months later i swap in a jspec engine and complete the whole drivetrain swap
actually completed the drive train swap 2 days ago and took me till tonite to actually get it running
took it around driving and had a hard time gettin it to start again at one point....
but i have a few questions...this is a long one
when it starts it doesnt rev up to 3000 rpms, most of the time i actually have to step on the gas to make it start......
the next would be the the shifting is real notchy and kinda hard to shift....i have the mazdatrix shifter in it so i know its gonna be a little different than stock shifting but these seems a lil unreasonable
and then also the engine came with a 12psi wastegate and i have a series 5 turbo on it and i was watchin the boost gauge and ill actually get b/w 12 and 15 psi of boost and then i hear this "ting ting" noise almost sounds like the tranny but not sure
but i do get this loud vibrating noise from under the car right on the armrest when i get up to like 4000+ rpms sounds like the u-joints on the driveshaft are in bad shape or like somethings not rotating right
other than that i think everything is ok
