The easiest way to make this work is to isolate the emissions harness (EFI harness) from the rest of the car. Look at the wiring diagrams in the back of the Haynes manual or FSM relating to the S4 ECU wiring. You will find that you can strip nearly all the unneeded stuff out of the harness like emissions solenoids and such. Then, seperate the power, ground and CAS wiring from the S4 body/engine harnesses and combine it with your stripped emissions harness. In this way you basically end up with one harness that runs from the ECU to the engine, which only a power and ground to actually connect it to the car. Fundamentally you can take this whole setup and run the engine independently no matter what car you put it into.
This is generally what I do when I swap TII engines into 1st gens when not using a standalone.
