Do u just run some gauge wire to the battery in the back, I dunno. Give me your guidance.

I would run a 12V+ line into a distribution block in your engine bay. That way, you can power all your peripherals off that. Here is what I have:

Or, yes, just run the power for the CDI box all the way into the car to your battery...

The reason MSD explicitly states to run the thick red and black to the battery is to cut down on wire resistance to ensures to get peak current out of the circuit.

Like eViLRotor posted above, running a distribution block is fine.
Just make sure the cable running from rear to front is adequate thickness.
I recommend running at least 2AWG - 4AWG minimum if you can't get your hands on 2AWG or larger.
