distributor 12A

I changed the pick up coil assy inside my distributor, had to take it all the way out put it back in now car backfire slightly. little poof sounds and loads up after freeway ride. then when I stop it idols rough like it's gonna die ,but after about 40 seconds it straightens itself out and idols ok. the timming is set . what do I line up o the little lines on the lead pickup coil piece with how to set it. I don't remember when I took it out where it was set on the onld one. It ran better with the old pickup but my tack didn't work I had to get a ignitor . now rtack works but runs crummy and dogs at 2nd gear . back fires on slowing down so I always put it in nuetral and coast to a stop.so I won't have to hear it pop . it's never a loud backfire just a couple short poofs. I had that problem for about 4 months before doing the pickups . any help
thanks

doesn't the dizzy only go in one way if you line up the circle at the bottom by the gear there is a line on the shaft if I line those two up and drop it in facing the leading spark plug is that right way ?
