Intermittant Trigger 1 Dissapearing

Just the other day I started having an intermittent no start issue. I noticed my ECU was not seeing an RPM signal, so I focused on the CAS. When it first happened, I re-loaded my map, and the engine started, it also started the next day, and I went to work with no problems. After work, I had a no start again with no RPM signal. I tried re-loading the map, and trying an older map with no change. I inspected my CAS, and the plug, no change. I noticed while cranking the CAS LED's on the ECU had #3 lit with ignition on all the time and while cranking, and #2 pulsed while cranking, and #1 stayed off, I assume this is the inputs, telling me that I am not getting a trigger 1 signal, which is my 12 tooth input, trigger 2 is my reset trigger. I was about to give up and have it towed home when i decided to wiggle the trigger wires at the computer while cranking and it started and ran fine all the way home, started it a few times once I got home, and it also started fine, when it starts fine, CAS # 1 and #2 lights on the ECU flash while cranking. Now today, its not starting again, so I changed my CAS with no change, I checked for resistance in the wires, and I have no resistance. I plug the ECU plug back in, and it starts. Thinking I have a bad crimp in the ECU connector, I pulled the pin out, and it looks fine. Does anybody have any ideas? I have not found anything that could cause this, and all times, the things I have done and it started are all different.

I have an E420D Universal ECU running a S4 13B non-turbo engine, the CAS is a stock N326 S4 RX7 one.
